Run codeml on yeast alignments

Use codeml to estimate the sitewise evolutionary rates based on the yeast multiple sequence alignments.

- State changed from new to open
- Tag set to analysis, codeml, parrallelisation, skynet, substituition-rates
Update so that this will run in parallel on the cluster.
Running serially is not really an option.
Possiblity includes running using Skynet.

Need see if codeml is already on agent first.
I asked Simon Whelan about this via email, as I think he is already using it on agent.
